Who is really in charge when it comes to sorting the good from the bad?

It's His angels who are sent, His kingdom from which the separation occurs, and ultimately His judgment that is being described.
The angels are His agents, acting at His command. The kingdom, though His, currently contains these problematic elements. This highlights that Jesus, as King, has the ultimate right and power to cleanse His kingdom and judge those who do not belong. His authority extends not just to ruling, but also to executing final justice.
